Meh, Rin’s bisexual so it’s no surprise she’s lovey dovey with both men and women (Screw you Shirou.). Hell she even hit on and got a piece of Saber pie a few times.
As for her and Sakura, aside from that moment in the anime with Possessed Sakura (I haven’t played the games so I don’t know how she dealt with Dark Sakura) and the flashbacks you mentioned (I need to check what the hell they’ve done in Fate/Zero, especially now that the hype’s died down, which is perfect for me since I hate the mainstream.).
Anyway, I’m more of a SakuraxRider shipper but that’s just me.

Apparently in one of the BAD ENDS, Sakura raeps Rin with Angra Manyuu (The Holy Grail Substance) as a taste of her own medicine to make her understand what Sakura had gone through because Rin was a, inconsiderate biatch in that route where she chose to kill Sakura instead of saving her, like WTF!
